  • Step 0 Get to know your protein.
  • Step 1 Sequence search. Find proteins with known 3D structures that are homologous (>40% identity) to your target sequence
  • Step 2 MSA & template selection. Make an MSA with target and multiple homologous sequences (with known 3D). Select the longest matching sequence as template. Run PSA on template and target.
  • Step 3 Build a 3D model. Use template and PSA to build new 3D model. Replace non-identical aa with those from target.
  • Step 4 Optimization. Optimize model, in silico testing.
  • Step 5 Validation. Checking if factors make sense. Ramacandran, bond lengths, bond angles, steric clashes. If necessary, repeat steps 2 and 3.
